Un framework computazionale chiamato DANDELION ha identificato i geni responsabili dell'asma tra i molti individuati in ampi studi genetici.

Il modello statistico ispirato alla mediazione è in grado di individuare geni candidati che svolgono un ruolo centrale nella malattia e che potrebbero essere bersaglio di trattamenti, ma che sfuggono all'individuazione con i metodi convenzionali.

Allo stesso tempo, questo approccio esclude i geni che sono stati semplicemente associati a particolari malattie attraverso ampi studi genetici.

Nell'asma, è stato inoltre possibile scoprire un processo biologico precedentemente sconosciuto che sembra svolgere un ruolo chiave nel determinare la condizione infiammatoria.

"Gli attuali approcci genetici e gli studi su larga scala spesso identificano centinaia di alterazioni del DNA legate al rischio di malattia, ma può essere difficile determinare quali geni siano effettivamente la causa della malattia piuttosto che semplicemente associati ad essa", ha affermato il ricercatore Zhonghua Liu, ScD, dell'Università di Chicago.

“DANDELION offre ai ricercatori un metodo più efficace per individuare questi geni ed i percorsi biologici che controllano.”

I risultati sono stati pubblicati sulla rivista Cell e il pacchetto software DANDELION ed il codice di analisi  sono stati resi disponibili gratuitamente.

Il framework computazionale identifica i geni responsabili delle malattie che sfuggono agli approcci convenzionali, integrando i segnali transregolatori con i test di carico delle varianti rare.

Combinando grandi quantità di dati genetici con informazioni sulla regolazione transgenica provenienti da tessuti rilevanti per una particolare malattia, è possibile identificare geni importanti che non vengono rilevati con gli approcci tradizionali.

Il gruppo di ricerca, guidato da Isabella Salamone, PhD, anch'essa dell'Università di Chicago, ha applicato il modello all'asma e ha combinato i risultati con i dati di espressione genica a singola cellula provenienti dall'Human Cell Atlas per individuare i tipi di cellule polmonari in cui i geni identificati risultavano più attivi.

Gli screening CRISPR nelle cellule epiteliali e T hanno rivelato che la maggior parte dei geni prossimali alla malattia regolano fenotipi cellulari chiave correlati all'asma. I geni prossimali alla malattia SLC27A3 e SCD sono stati identificati come regolatori chiave, la cui perdita ha influenzato l'infiammazione ed il rimodellamento delle vie aeree in un modello murino di asma allergico.

DANDELION ha inoltre rivelato che la palmitoilazione delle proteine ​​è un processo centrale, precedentemente sconosciuto, che media la malattia ed è coinvolto nella patogenesi dell'asma e nell'infiammazione polmonare.

"I nostri risultati suggeriscono che DANDELION può rivelare meccanismi patologici clinicamente rilevanti che altri approcci non riescono a individuare", ha affermato Liu. "Prevediamo che aiuterà i ricercatori ad identificare nuovi bersagli terapeutici per molte malattie complesse."

A computational framework called DANDELION has identified genes that drive asthma among the many linked in large genetic studies.

The mediation-inspired statistical framework is able to reveal candidate genes that play a central role in disease and could be targeted for treatment, but which escape detection through conventional means.

At the same, the approach rules out genes that have simply been associated with particular diseases through large genetic studies.

In asthma, it was also able to uncover a previously unrecognized biological process that appeared to play a key role in driving the inflammatory condition.

“Current genetic approaches and large-scale studies often identify hundreds of DNA changes linked to disease risk but it can be difficult to determine which genes are actually causing the disease rather than simply being associated with it,” said researcher Zhonghua Liu, ScD, from the University of Chicago.

“DANDELION gives researchers a more effective way to pinpoint those genes and the biological pathways they control.”

The findings appear in Cell and the DANDELION software package and analysis code have been made freely available.

The computational framework identifies disease-driving genes missed through conventional approaches by integrating transregulatory signals with rare-variant burden tests.

By combining large amounts of genetic data with trans-gene regulatory information from tissues relevant to a particular disease, it can identify important genes that are not revealed through traditional approaches.

The research team, led by Isabella Salamone, PhD, also from the University of Chicago, applied the framework to asthma and combined the results with single-cell gene expression data from the Human Cell Atlas to reveal lung cell types in which the identified genes were most active.

CRISPR screens in epithelial and T cells revealed that most disease-proximal genes regulated key asthma-related cellular phenotypes. Disease-proximal genes SLC27A3 and SCD were uncovered as key regulators, the loss of which affected inflammation and airway remodeling in a mouse model of allergic asthma.

DANDELION also revealed protein palmitoylation as a previously unknown central disease-mediating process that was involved in asthma pathogenesis and lung inflammation.

“Our findings suggest DANDELION can reveal clinically meaningful disease mechanisms that other approaches miss,” said Liu. “We anticipate it will help researchers identify new therapeutic targets across many complex diseases.”
